چکیده

In vivo magnetic resonance spectroscopy provides insight into metabolism in the human body. New acquisition protocols are often proposed to improve the quality or efficiency of data collection. Processing pipelines must also be developed to use these data optimally. Current fitting software is either targeted at general spectroscopy fitting, or for specific protocols. We therefore introduce the MATLAB-based OXford Spectroscopy Analysis (OXSA) toolbox to allow researchers to rapidly develop their own customised processing pipelines. The toolbox aims to simplify development by: being easy to install and use; seamlessly importing Siemens Digital Imaging and Communications in Medicine (DICOM) standard data; allowing visualisation of spectroscopy data; offering a robust fitting routine; flexibly specifying prior knowledge when fitting; and allowing batch processing of spectra. This article demonstrates how each of these criteria have been fulfilled, and gives technical details about the implementation in MATLAB. The code is freely available to download from https://github.com/oxsatoolbox/oxsa.

A Matlab Toolbox for Magnetic Resonance Electrical Impedance Tomography (MREIT): MREIT Toolbox

Magnetic Resonance Electrical Impedance Tomography (MREIT) is a relatively new imaging technique that allows tomographic imaging of electrical conductivity of biologically conductive objects. In this paper, we present software that has been implemented to accompany MREIT. The software offers various computational tools from preprocessing of MREIT data to reconstruction of crosssectional conduct...

Detection of Glioblastoma Multiforme Tumor in Magnetic Resonance Spectroscopy Based on Support Vector Machine

Introduction: The brain tumor is an abnormal growth of tissue in the brain, which is one of the most important challenges in neurology. Brain tumors have different types. Some brain tumors are benign and some brain tumors are cancerous and malignant. Glioblastoma Multiforme (GBM) is the most common and deadliest malignant brain tumor in adults. The average survival rate for peo...

PANDA: a pipeline toolbox for analyzing brain diffusion images

Diffusion magnetic resonance imaging (dMRI) is widely used in both scientific research and clinical practice in in-vivo studies of the human brain. While a number of post-processing packages have been developed, fully automated processing of dMRI datasets remains challenging. Here, we developed a MATLAB toolbox named "Pipeline for Analyzing braiN Diffusion imAges" (PANDA) for fully automated pr...

Microarray Data Analysis Toolbox (MDAT): for normalization, adjustment and analysis of gene expression data

SUMMARY We introduce a novel Matlab toolbox for microarray data analysis. This toolbox uses normalization based upon a normally distributed background and differential gene expression based on five statistical measures. The objects in this toolbox are open source and can be implemented to suit your application. AVAILABILITY MDAT v1.0 is a Matlab toolbox and requires Matlab to run. MDAT is fre...
